It's the fact the Doctor met her as a 6 yr old, and she fed him fish sticks and custard.
He said he'd be back in 5 minutes, but 12 years went by. Then two more.
They both discussed this until it nearly drove them mad.
When he first takes her away in the Tardis, she's in her nightie. Two years later, she's dressed and ready. She then shows him her wedding dress.
At this point in Series 5, Dr Who Plays matchmaker between Amy and Rory Williams. Both characters die only to come back with Rory as Auton and Amy being restored to life by the Pandorica.
He also let Rory Williams and Amy conceive Melody Pond aka River Song in the Tardis, which resulted in Timelord DNA getting mixed with Melody's.
At the end of Series 6, the universe thinks the Doctor is dead.
Well, I hope the Christmas special sets up Series 7.
Update: Series 7 is coming along excellent. Last I heard the Ponds are no longer companions of the Doctor. Let's hope the Christmas Special endears us to the next companion.
